Cassava (Manihot esculenta Crantz) is considered a crop of great importance in food security, with a tuberous root, rich in starch and high in calories. Root rot and stem rot are diseases that compromise the crop, causing great losses, due to direct losses in production and the spread of pathogens, respectively. Studies have revealed the occurrence of a variety of phytopathogenic fungi, especially those of the Botryosphaeriales order, associated with stem rot. This work aims to identify the fungal diversity and variability at the molecular level, of the order Botryosphaeriales, associated with rot in cassava stems in the western region of Pará. Fungal isolations will be carried out by serial dilution, from rotten stalks from eight municipalities, in addition to Santarém, followed by DNA extraction, using the Wizard® Genomic DNA Purification kit (Promega). For the study of diversity, identification will be carried out, mainly by amplification of the ITS region with the universal primers ITS1 and ITS4 and subsequent sending for sequencing, using the Sanger method. The electropherograms will be trimmed and edited, for the contigs to be used for identification. Molecular identification will be initiated by using Blast and subsequent comparison with standard sequences of species of the genus/ section/ associated complex. Molecular variability will be evaluated from PCR amplification with RAPD and ISSR-type primers. The bands of the gels will be binarized, comparing the isolates by the Jaccard index, grouped by the UPGMA method (Unweighted Pair Group Method using Arithmetic averages) and the relationships between them will be visualized by the dendrogram. The fit between the dendrogram information and the similarity matrix will be estimated by the cophenetic correlation coefficient and the node consistency by bootstrap resampling. It is expected with this work to estimate the diversity of fungal species associated with stem-seed rots present in the western region of Pará, as well as to have an idea of the variability of the main species of the genera Lasiodiplodia and Neoscytalidium. This detected diversity will be of great relevance for improvements in propagation material treatments, avoiding the spread of diseases, and evaluating the implications of the variability of pathogenic species in crop management and improvement.
